  1. It does not do it if the source is from DVDs only Blu-rays and MKVs.
I do not tell it to burn them in and make sure the forced and burn are unchecked.
I have tried both using the folder mode and file mode, either way it burns them in.
I am using VLC and there is no option to turn them off.

  5. Use MKV as output and the PGS is muxed in the output file. For MP4 it'll hardcode. I believe MP4 can only hold VOBSUB - not PGS.

    From https://trac.handbrake.fr/wiki/Subtitles

    Bluray PGS Subtitles
With MP4, you can burn ONLY 1 subtitle track into the video.
With MKV, you can pass-through multiple PGS tracks. These are not burned into the video unless you choose to do so however you can only burn 1 subtitle track into the file. The rest must be passed through.

  6. How come mp4 can only make non burnt in subs when using a dvd source?

Because DVDs use Vobsub subtitles, Blu Rays use PGS subtitles. Vobsub can be muxed into an mp4, pgs can't be. It's that simple. And it's not just DVD sources, if an MKV has vobsub (or even srt) subtitles, they'll be passed through to mp4 properly too.

Did you check the "Burn In" checkbox?
