  1. I have an MKV file with two audio sources (eng, jp) and one subs file. (eng) I would like to convert the file to either a .mov file or an mp4 file in h264, but I need it to be able to select the audio language. Is there a converter, preferably open-source or free that is able to do this? I have used other converters but they didn't let me select english, so they weren't useful.

Try handbrake. Under the audio tab might you be able to add several audio tracks. If that wont work try HDConvertToX.

And you can always extract the audio from the mkv with mkvextractgui2 and add to a mp4 with mp4muxer or yamb.
