Adding audio to mkv or mp4

Hi Guys!
At first sorry for my english. :/
I'm download a 3D mkv with ENG audio and another with second language audio. I thought it will be ease just export the another lang and adding it to the 3D movie. It's not.
Somewhere arround 2/3 of the movie is appear the audio delay and at the and of the movie is the the delay arround 2s.
I discover difference between Default duration of the two tracks.

I not find any useful guide.

Can anybody help me, pls.
